personally I get no squeaks or rattles from mine
popularity is an awkward one, they seem to hold their value reasonabley well due to Porsche importing so few, however there are generally less people after one at any given time so your pool of buyers is also lower

not sure of your budget but OPC Cambridge had 2 nice gen 2 Targas when I was there last week

I have had my 2009 Model Targa 4 S Gen 2 PDK sine new for almost 4 years now.
It has been faultless, and a joy to own, it's the best GT car I have ever owned!
If you do need any specific advice or pointers feel free to ping mr OT post here!

No not too late at all. I still have my 997 Carrera S but really love e IDE of a targa. Mine has a few squeaks developing and interested to know whether I'd suffer the same fate with the Targa.
Is there anything I should be looking out for specific to Targaa other than the usual checks on a Porsche?

I previously had a 997.1 4S Cab, and my targa, whilst a gen 2 does not suffer with the body wobble the cab did.
Only issue I have had has been an issue with a coil pack that failed, but was covered under warranty, otherwise been flawless.
I still think its the most practical 911 you can have, I use mine for shopping trips to the supermarket,,loading the bags in through the rear hatch.
I also think that because they are rarer than most 911's , they are more unique , which is a good thing for me!

Generally no rattles or squeaks from my 997.2 Targa 4S PDK under normal driving conditions. If you hit a pothole then you do get a rattle and these are more noticeable when the roof is open. Generally though it's quiet.
I agree with everyone's comments about them being unpopular rather than rare. To me, a 2003 BMW M3 CSL is rare as only 2003 were built. No OPC ever stopped a potential 911 buyer from buying a Targa - so not rare! One of the sales guys at my OPC told me that in a given year they sell 2% Targa, 23% Cab and 75% Coupe. So as well as the issue of the higher centre of gravity due to the glass roof, they were a lot dearer than the other two in the first place, so two reasons to be unpopular.
The opening tail gate is a good bonus if you need to carry stuff in the back (only opens when the roof is shut).
