Been like that in all elections.
But then they have to pick you off the list and hunt down your ballot paper after the fact - which isn't terribly practical.
It wouldn't surprise me if votes for any extremist polititians were kept tabs on to be very honest. (But as said above there is zero actual evidence for this)
But for voting either way in the referendum or a mainstream party - nah.

Each ballot paper has a unique serial number. They note that serial number against your name when they issue it to you. If anyone gets hold of both the completed ballot papers and the list then your name and how you voted would become known. It is therefore not an anonymous voting system and could be open to abuse.... Not necessary a problem today but the information could be used against you.... Hence my chipping it in on a tinfoil hat thread.

I was more concerned at the homemade looking Blue Peter ballot box that my paper finally ended up in
Fingers crossed, my pencil cross helps swing things the right way.

As you announced yourself at the polling station, they would have crossed you off a list and made a note of the ballot paper you were given by your polling card number - so it won't be in the same place as your name. I'm no genius but if they wanted to fix the referendum they would simply burn the actual papers, and use a fresh new set all filled out the way they wanted it.
