How do you know if it's infected a computer or system?

I'm sure i had it a few days ago, couldnt load regedit, or explorer and couldnt find System32 dir, luckily i was about ready to try out Windows Server 2008 at home so i just brought it forward, reformatted and reinstalled.

As I roll out the patches to the machines as they are released, not bad at all.

Dare I ask who this company is? Updating the clients with security patches is one of the most fundamental security procedures you can carry out.
