So what would you recommend for 1999 BM E36 & 2002 BM E39 alloy wheels?

The E36's have never be re-finished, but the E39's had two of them wet spray repaired back in 2003 after some minor stone/road damage
If they are in good condition, no flaking or corrosion starting on the inner spokes they id say wet, if they have any of the afore mentioned then id say get them blasted dipped and powdered.

If they're dished, the I would avoid powder coat. They'll eventually chip and blister. Two pack epoxy mastic coating is the way to go for a tough, durable finish, that bonds to the surface. Just my opinion. However, I have seen reports on chassis and other components that are subject to stone impact with regards to powder coat and they don't last, even after media blasting and acid dipping.

Two pack wet paint IMO. Small curbs on powder coat will break the seal, leading to moisture creeping underneath and corroding the alloy, whilst also trping the moisture.

I do have a concern over powder coating. I've got a Porsche 3.2 Carrera with original Fuchs. The previous owner had the rims diamond cut and then clear powder coat over the top.

Whilst reversing into the garage a couple of weeks ago I touched a piece of wood with the rim and a finger nail size piece of lacquer chipped off. Really disappointed as the wheels looked superb!!. Will have to get them all stripped and get them anodised as per original finish.

Can you get the original colours in the 2 part epoxy mastic paint? Would it provide a good smooth finish? I thought these paints were typically for chassis and suspension components.

I agree it isn't the prettiest. In all honesty, any 2k paint will do a much better job than powder coating. Just ensure you prep everything properly: https://www.youtube.com/watch?v=gcDCrayUTmk
