Honda module programming in Essex?

Hi all,
I've picked up a 2006 Honda Civic and the battery went flat... In the whole debacle of getting it charged up, getting the alarm siren to finally stop and then able to turn the engine, the car no longer starts.
I've read about the key losing their programming to the immobiliser unit if you attach jump leads with the key in the ignition however I've had a locksmith come over who has said that the keys are still coded to the immobiliser, but the immobiliser and ECU have lost their pairing.
Is this a Honda only job? Or are there any specialists in Essex with the kit to recode modules?
