Some great stuff posted here. Would definitely agree with most of it.
A couple more I would mention:
AC/DC : Thunderstruck - great riff
Arctic Monkeys : I Bet You Look Good on the Dancefloor
Audioslave : Conchise - it builds and builds and builds...
The Cure : 10:15 Saturday Night - very, very simple but very, very effective at creating a creepy mood
Eric Clapton : Layla
Live : The Dam at Otter Creek - again, another that buillllldddds nicely
Megadeth : High Speed Dirt - hits you like a ton of bricks
Metallica : The Unforgiven III - nice piano and gives a great contrast to the heavy drums you know are coming
REM : Drive
Rage Against the Machine : Bombtrack
Red Hot Chili Peppers : Funky Monks
Sigur Ros : Hoppipola - brilliant at making you stop in your tracks and lose yourself
Soundgarden: 4th of July - dark
Stevie Wonder : Sir Duke
For me, a great intro will put you in the mood that the composer intended within 5 seconds.

Stuff
no Pearl Jam? OK then, an amuse bouche:
State of Love and Trust (you know that the song means business straight from the off)
Red Mosquito (nice guitar work)
Hold On
Yellow Ledbetter
Alive (it's a complete anthem)
Jeremy (obviously)
Even Flow
Dissident
Corduroy
Interestingly (I think anyway!), one of my favourite PJ tracks - "You" - I don't really like the intro.
Metallica - Battery, ominous acoustic bit then....BAM!!!
Neurosis - Locust Star, RIIIIIIIIIIISSSSSE!!!!!
At The Gates - Blinded By Fear
Turmoil - Playing Dead, a no nonsense statement of intent and sets the tone for the whole album nicely.
Emperor - Al Svartr (The Oath) although really just the intro to a whole album.
Neurosis - Raze The Stray

More Van Halen.

I was at this little event. Apart from the excessively long solos, VH were superb.

Took a quick scan through the thread, has nobody mentioned Whiskey In The Jar?
Also, Mansun - Take it Easy Chicken, especially done live, as in this version (which I was at):
