Old series - Tom Baker as he's 'my' Doctor, plus, I think he had some of the best storylines, especially when Robert Holmes and Philip Hinchcliffe were involved. I loved the gothic styling and Hammer Horror feel to some of them. Not to mention Genesis of the Daleks, City of Death and other great stories.
New series - I think Matt Smith is doing brilliantly, he comes across to me as more of a Pertwee/Troughton Doctor and that works really well. Davis Tennant was a bit to manic and I'm not sure about Christopher Eccleston.

The current one looks like a troll, the last one was so boring. Eccleston was good, but the writing was pap and he didn't last long enough. The best stories were from Baker's time. The Pyramids of Mars and the time in 6 places one.

Tennant is my favourite, although I grew up with Pertwee and Baker.
Not too keen on Smith at all to be honest, I keep giving it a go but just can't get into him as the Doctor.

The doctor I remember from watching as a kid is Sylvester McCoy, but i wouldn't vote for him. I remember a few of the 'baddies', mainly the first time a Dalek floated up the stairs and that thing made of Liquorice Allsorts  I'd pick Tom Baker or one of the new ones, probably Ecclestone. Tennant was good, sometimes very good (in the cafe with Wilf knowing he's going to regenerate), sometimes a bit too comedy OTT. I'd like to see Smith do a bit more serious Doctor, there's been bits of it (one of the episodes last series with the line something like "Hmm, angry. This is new...")

I went for Ecclestone as I'm too young to remember it all the first time around. I thought he played it with the right mix of joy and sadness and was very disappointed when he left after the one series.
Matt Smith is ok, but is, for me, being let down by the writing. I all but gave up on last series because it got a bit too silly and complicated to be enjoyable, and this series hasn't started very well either IMO.
Tennant was just far too manic, but that said very enjoyable to watch.

Pertwee, Eccleston, Baker (an excellent followup to Pertwee), Smith - last series was poo, but he looks the part, Probably Tennant next - good but a bit too manic as mentioned above!.
Worst, Davidson, McCoy. The latter let down by the writing going to the dogs, and his oddball antics on 'Vision On' that I never got as a kid.

I'm old enough to remember Troughton but, like some people have already said, it would probably be a choice between Pertwee and Tom Baker although whenever they show clips of them both now I think the acting seems really cheesy but they're still the two I most associate with being 'The Doctor'.
I know it's a cliche but I, and my sister, really did hide behind the sofa when some of the baddies came on Dr Who as it seemed very scary when we were young - and that would have been in the Troughton years.
