James Norton has confirmed that they didn't shoot multiple different endings, basically saying Amit Shah (Faisal the pharmacist) set hares running in the press by saying on a podcast that they shot the ending "in multiple different ways". In subsequent separate interviews, Amit and Rhys Connah (Ryah) have said their scripts for episode 6 had the final scenes redacted as they weren't involved, and so didn't know how it ended.

It wasn't discussed in the programme but it's a sign of a child needing something for security or a comfort blanket.
It was an indicator that it wasn't a happy family (in the valley).

Double bluff wink
If the PE teacher had done it and was allowing the detective in as a double bluff, he would either want the body to be discovered, or not. If he wanted it discovered, he could have said "that suitcase shouldn't be there" and allowed the body to be found. If he didn't want the body found, he wouldn't have called the police once he opened the suitcase. But to invite the copper in, let him look, not find the body, and to ring the police shortly afterwards would make no sense if he was guilty.

The aliens alluded to in an earlier episode turn out to be Terminators from the future ("who's laughing now?" said Alien Liaison Officer P.C. Just binge watched all 3 series and while it was quite enjoyable there was a lot of detective work by coincidence wasn't there!?!
