Multi Flight Bookings

I often travel to the US on business and am usually trying to cram as many customers in to a single week. Rarely flying in and out of the same airport with various internal flights in between. We typically use a local travel agent but have had some issues recently with bookings so looking elsewhere. Can someone recommend a company or website who can help with this?
Sadly most travel agents are useless.
Now, you can use search engines such as Kayak or Expedia (which will be as good as the mindless travel agents) BUT be aware of the limitations being able to give you only good deals for single tickets, not when you would need more than 1 ticket even though the engines will find it (go figure!)
You may simply want to do separate searches for different flight 'types' - for instance UK to US and then within US.
(That's what I had to do last time to pay £860 rather than £2000 and had to instruct the agent to check these options...)

I've worked for two multi-nationals and was never happy with the flights the corporate travel agent offered. They'd have us with overnight lay-overs at airports when there was often a different route that would avoid that.
I don't do many trips these days but last time used http://matrix.itasoftware.com/ to pick the combination of flights I wanted. Only snag is it threw up so many options it was hard to pick out the best one.
