We did a boat tour of the bay, under the bridge and around Alcatraz, which as a good way to see a lot of sights in one hit.
Get the street car to Lombard Street, then walk down to Fisherman's Wharf, from there you can walk down to the end of Market Street, seeing a lot of sights on the way.

And I'm back having really enjoyed the city thanks to the suggestions on here I spent most of the Saturday walking around the city and doing the boat cruise out into the bay. I managed to walk a total of 10 miles including the climb up to the Coit tower and Lombard Street - aching legs the next day
I didn't so the Alcatraz trip as it was fully booked, but I did get loads of great photos of the island from many different locations.
Sunday I did the big bus tour over the bridge and then took a shuttle bus down in to Sausalito where I managed to have a nice relaxing lunch in a bay front restaurant (The Trident). Relaxing was the order of the day on Sunday after so much walking the day before and the prospect of a red eye flight to Boston in the evening.
A great city and I'm glad I got to spend a decent amount of time there.
