997.1 GT3 upgrade to 991 GT3

Two totally different cars. Depends really on what use you will be putting the car too.
Sounds like you would miss the 'manuel' gearbox in the 997 in which case don't change. For me, the superb PDK S gearbox suits the character of the 991 perfectly there is plenty of interaction with the car although many who haven't even driven the car will predictably no doubt be along soon in an attempt to dismiss this.

I like 'manuels' AND PDK S btw and rate the GT4....perhaps a car you could consider. I personally prefer it to a 997 GT3.
