If it's a duel mass flywheel then that is what most likely killed the clutch and the 2 cylinders, don't do half a job it will come back and bite you in the arse, do the flywheel!
I do feel for you but it's just the way modern cars are frown IE complictaed, expensive and problems multiply quickly frown

A defective dual mass flywheel can't have any effect on the master cylinder & is EXTREMELY unlikely to have an effect on the slave unless it has been mechanically damaged by an exploding DMF, which would have been obvious at the time.

I had a few cars and vans in where on the run up to total DMF failier the slaves and or masters have gone a few times, lastly on an 07 peugeot partner but mainly FWD transits where the master goes and they can be right PITA to bleed.
