Im doing a lot of odd jobs that need sorting on the ro over the next few weeks, on the list in undersealing and maybe replacing the solid brake lines.

If i remove the rear sub frame does it need a special tool to line it up again or are there other ways? Im certain at the moment it isn't exactly in line as the arch gaps are slightly different each side.

There is a tool for doing it. The differing arch gaps is pretty normal. Even if you do align the subframe.

I had the subframe bushes replaced on my Monaro by MF. They had to use their alignment tool to set it all back up again once they were fitted.
I am certain that there is no way around this.
If you try to align it yourself, without the proper tool it will likely be out.This will cause all kinds of handling issue's

I've never done this job but I do have a related question to those who have. Is it possible to mark the subframe prior to removal to make it easier to refit?
