When you release the clutch in neutral, the 'box starts spinning again, bike gears are constant mesh, and when you try to change gear when stopped with the clutch in the gears can be very slightly out of alignment, which means you have to spin the 'box slightly to align them again by releasing the clutch. If your in a gear already then you release to the biting point and this will let the gears slot together.

It's the same as trying to change from 2nd to 1st when stopped, more often than not, the bike won't do it.

If you're in neutral you should have the clutch released, then when you clonk down into 1st you only momentarily disengage the gearbox from the engine, so the gears are still spinning as you change. Are you holding the clutch in when in neutral?

Edit: technically it's the dogs which engage and need to line up, but it's the same thing. See here http://youtu.be/xT-CmXCFlQw you can clearly see the dog selectors engaging, there's a big one in the middle of the box.
