Cheers I'll try the CDI when I get in from work, I took the CDI off when I had the side stand re welded so it's possible that I have missed something there eta - just looked at a wiring diagram, could be the black & white wire from the CDI - this goes to ground when either of the above are switched off, perhaps try earthing it at the CDI connector to see if this stops the motor.

Looking at the block connector all looked to be as it should, I parted it and had a look inside and could see one of the round captive connectors was pushed further back than the others. A quick look at the wires showed it was the black and white wire (earth). A quick jiggle and a poke and all is as should be.
