Looking at the block connector all looked to be as it should, I parted it and had a look inside and could see one of the round captive connectors was pushed further back than the others. A quick look at the wires showed it was the black and white wire (earth). A quick jiggle and a poke and all is as should be.

That's not the earth wire, the earth is black. The black & white gets put to earth when the kill switch/ignition is turned off - puts the CDI power to ground - these will run with no battery, the CDI takes it's power from the alternator so the only way to stop the motor is to short it.
Look at a moto-cross bike, the kill switch usually has 1 wire & shorts the power to the 'bars.
