Knocking noise when no gear engaged (2.0 TDi '05)

My 2005 2.0 TDi A3 has been developing a horrible knocking noise which also comes with a faint vibration from the clutch pedal (the sound seems to be relative to the engine speed).
This noise goes away when a gear is engaged, and engaging/disengaging the clutch with no selected gear makes no difference to the noise.
I first noticed this happening roughly 3 months back, which grew gradually worse until it disappeared when I had my aircon repaired and re-gassed (I guess this is something to do with extra engine load?).
I have had a new clutch/DMF and bearing in the last 30k miles and recently had my gearbox reconditioned.

I should add, the noise isn't always present.. Happened when i started my car this morning to drive to the garage for a quick inspection, got there and it would't produce the symptoms..
Likewise, sometimes it won't be there at the start of a journey, however, 15 mins in it will begin when stopped at lights/junctions.
