I would say no, however, ensure that you have their registered charity number on your invoice/pro forma as an explanation if you are not charging VAT.
My company carries out work for a multitude of charities and "charitable" agencies, and we make it habit to include VAT on an invoice until we have seen sight of their charity number, so as to cover ourselves. Most charities will point out at time of order that they are exempt and will be happy to provide charity number and be re-invoiced should the situation arise.

Charities are just as eligible to claim back VAT, IF THEY THEMSELVES ARE VAT REGISTERED. thanks
In your example, the probable reason they are not able to claim back VAT is because they are not VAT registered, not because they are a charity.
However, BECAUSE they are not VAT registered, they CAN request that someone who would normally charge them VAT (like you) can Zero Rate the VAT invoice for goods sold to them IF the goods sold are for the furtherance of the charitable activity of that partiular charity. All they need to do is provide you with their Charity Number.
