Mac : copying files via GUI vs terminal....

OK, so we all know how Mac OS treats folders as objects and so if you copy "Folder A" over another "Folder A", the contents of the old "Folder A" will be replaced entirely and not merged.
However, copying files around in the Terminal ("cp -R" etc) it's possible to merge them.
Why is there a difference? And is it possible to perform a "merge" via the GUI?
