Crankshaft LS2 auto and manual

Is there a difference between the 2? At first I had the wrong pilotbearing (tr6060). I then bought the T56 one. My workshop coul not het the gearbox behind it and had to fabricate something else....

simple answer is no they are the same. Do you have any pictures so i can see the issue, you should not need to fabricate anything.
