Hi all. For some STUPID reason the company who I contract to have set me up as a PAYE employee and paid my first invoice deducting Tax and NI.

Now I have a PAYE job already and this separate contracting job is supposed to be self employed (they have now corrected all future payments, but reckon that although sorry, there's nothing that they can do about the error they have made.)

They've sent me a P45 for the mistake month, and someone has said I can do an interim tax return to reclaim the Tax and NI I paid (it amounts to around £1200) but also someone else has said this could be more hassle than it's worth.

So does anyone have experience of doing a return mid year? Or shall I just wait until April and do it along with my normal Self Assessment?

If you have submited an invoice then just sue them, or threaten to, for the £1200 outstanding.

Their mistake is their problem, not yours. If they have created a phantom employee they will just have to uncreate him or write off the £1200 themselves.
