Bonnet rubber/foam - tips and tricks?

I'm half way through replacing the bonnet seal/foam/rubber on my car and want to know if there are any tips or tricks to getting the new foam on correctly. The reason for pulling it all off was that it didn't line up exactly and caused some scratching.
Has anyone tried applying the foam to the bonnet instead of the car? Does this work, or just make things messy? Would this perhaps make the chances of scratching the car less likely when removing the bonnet? I'm talking about the front and rear of the bonnet here. I won't be putting any down the sides...
