Anything "unmissable" in San Francisco?

So, off to San Francisco at the end of August with my partner. Having taken so much advice in here about New York when we went in January, is there anything that is a "must-see" un SF? We're obviously doing Alcatraz, China Town and Fishermans Wharf, but any other advice and recommendations are greatly appreciated!
Ah, the collective knowledge of PH! Thanks again guys, some great suggestions! Especially The Stinking Rose! So, our itinerary is quite packed as we fly to SF for a few days, then go up to Vancouver Island for a bit, then back to SF, grab a car and drive up to Bodega Bay for the last weekend. We loved New York and walked the length and breadth of Manhatten when we were there, so we are quite used to just getting out and about and stumbling upon hidden gems. We are staying in a little boutique hotel called the Hotel del Sol, which looks really quirky and cool, but we plan to see as much of the city as possible, so we won't be spending a huge amount of time there.

Genuine "thanks" to everyone who've contributed on here. I'm really looking forward to this trip, and although we are only spending half of it in San Francisco, it seems like its going to be packed with things to do. We had 5 days in NYC in January and honestly felt like we didn't touch the sides of it, despite not stopping for breath. I have a feeling that the West Coast is going to be very similar.
Is there a travel card type thing that gets us around easily on public transport, or do you just pay as you go so to speak?

My partner's aunt lives there and we are spending a couple of days with her and then a few days on our own whale watching, bear tracking and just chilling with friends. Then again,maybe you're right. It could just be dull compared with sitting at a desk waiting on my phone to ring.........Fantastic suggestions, so thank you everyone! Off at the end of the month, so really looking forward to it. For our last weekend there we are driving up to Bodega Bay (Mustang is booked!) which will be 3 days of chilling out and a bit of wine tasting, so the SF part of the trip will now be filled with a lot of walking and plenty to see thanks to everyone's recommendations.
