Anyone know where the oil and transmission dipstick holes are, on a 2001 C220 CDI diesel auto.
There seems to be an access hole on the left with a black cover and another under the cover that has a red top.

If it's a W203 there isn't a engine oil dipstick, it's level is checked via the dipstick. The top up is at on the top of the engine under the access panel. The transmission level is under the red cap at the back of the engine bay, this is also used for top up. You'll need a dipstick for this, which dealers sell.

Ummm a little strange as the dipstick hole under the access cover has a red top, but the one at the back left that you can access with the cover on, has a black top.

I wouldn't get too hung up on the plastic colour (probably change with model years). The transmission level and filler is between the engine and bulkhead, to the right (looking to the front of the car) and can be seen disappearing towards the gearbox.

The engine top up is under the inspection flap in the styling cover.

I've just reread your post, do you have 2 fillers under the styling cover access flap?

On the nearside there will be a more than likely red top with some funky splines at the bottom and a pull type handle. This is the OIL dipstick, however chances are you won't have a dipstick as it's measured electronically via the Instrument cluster.

The transmission dipstick hole is a little black cover towards the centre/offside (& if it's never been opened will have a small red locking tab in it. If it has been opened the tab will of been snapped off and the remaining insert will either be present or not.) There is no dipstick for this either, you'll need to buy one.
