Not really sure what to do about this. For the past couple of years I noticed that my insurance premiums were rising, for no reason. Today I was looking how much it would cost me to insure a new car and I decided to check my license. It turns out that a couple of years back they have changed it to automatic only! I don't have the driver license pass certificate (sent it out to get the plastic) but I have the original of practical driving test report that says I have passed on a manual. Has anyone had any luck getting this sort of problem sorted out?

Do you mean they have set it to automatic only?

If you pass a test in a manual transmission car, that entitles you to drive both auto and manual.

Yes, my bad, they have set it to automatic only indeed. I have updated the OP. Has anyone had to deal with this before? Am I ok to carry on driving?

Someone, deep within the bowels of the DVLA, has probably clicked the wrong box.

Best thing is to contact DVLA first thing in the morning, make them aware and get confirmation you are still able to legally drive a manual car. I'm certain you would be but could cause complications if you had a bump tomorrow and insurance started digging, you don't need that headache. Sooner DVLA are aware and make a note, the better.

Also be very careful with that original bit of paperwork. Get some notarised copies just in case they ask for the original and then... lose it. Central beauracracy and all that...

Agreed DVLA have plenty of form for making couloirs when doing changes or updates and then requiring you to prove otherwise.

I recall a police motorcyclist on SEG lost his bike entitlement at some point and no amount of letters from senior officers or copies of force records would fix things. He ended up retaking his bike test at which point the entitlement came back and was backdated to the original bike test pass they had no record of.

I noticed going through some insurance comparison sites recently, that some are now asking for driving licence numbers (if available) Is this to check your entitelments against the vehicle you're looking to insure ?

Yes, but also to check that you have a valid licence, and that when requesting insurance you've correctly declared the number of points and what they're for

No they don't.

My Mrs has an auto only licence and pays £153 a year on an SLK.

I have contacted DVLA, their response was predicably underwhelming. TL;DR
1. Your previous license plastic was also automatic only
2. We have your test pass as automatic only (YIKES)
3. Send us a copy of your test pass paper and hope for the best. We won't give you a timeline or anyone to talk to in person. The only way to contact us is via letter, no phone number or email.

Currently I'm unable to drive any car that I own and don't have a reasonable timeline to resolution, this is not going to be fun

Surely you can, I would. You have legal proof you passed your test on a manual and no court is going to prosecute you if you show the pass certificate. You also have not had your licence withdrawn so the original qualification is valid until you are 70.

Ultimately the courts know the DVLA make cockups, this is a prime example.

I have passed my test ~7 years ago. I have contacted DVSA and apparently they only keep the records for two years (what the frig?)
