The windows shouldn't be completely shut. They should have dropped a few mm when the car sensed the battery getting low.
When my 650 battery went flat, mine dropped just a couple of mm - much less than they drop when you open a door normally.
If they haven't dropped, don't try and open the door. Wheel off, arch liner pulled back / removed to get to the emergency cable you'd usually reach by opening the door with the key blade.
