Battery had to be disconnected from my freelander 2 for a cambelt change, and now the service indicator is reading approximately -2500miles on start up. It wasn't showing this before hand, and isn't over-due a service - was done in January (indicator was reset) and have done about 5000 miles since. I think (but will need to double check) that the "over-due" mileage is very close to the milometer reading over 90,000 miles, almost as it's defaulted to assuming it needed a 90,000 mile service.

Any ideas on how to restore the service indicator to the service schedule it had been operating on?

Hmmm... There's a fair chance you won't be able to set it back to what it was before the battery was disconnected. You may well have to get it reset and just remember to bring your next service forwards, to when it should have been.

Happy to be corrected though.
