Tape two scalpel blades together so you can cut some masking tape in very fine lines, lay the thin strips on the seats and paint over it. Then just peel it off and it should leave you enough of a recess that you can paint a slightly darker shade or a different colour entirely into it.
What are you building?

Do they have to be painted a particular colour? Would a dark wash bring the stitching out enough?
i was thinking something similar. what about applying shoe polish and then wiping away the excess with some alcohol/thinner- just make sure that the thinner you use doesn't strip the paint too!?I have not tried this bit maybe masking the width of both stitches and spray a slightly dark strip down the middle of the seat.
De mask and re apply masking tape just over the outer edge of the darker stripe both sides and respray the original colour. When you remove the mask you should end up with a thin line to represent the stitch?
Just an idea.

I'd go with RF's suggestion of preshading. If it doesn't work, just strip them and try someting else. I'd also preshade the moulded in stitching too. If you look about half way down here:

The wing ribs are masked and pre-shaded to give a hard edge. The pre-shading might look better done freehand rather than masked to give a feathered edge. You need to be confident to use an airbrush pretty much to the limit of it's capability in terms of finesse of the lines though.
The seats on my scrapped 1:24 S2000 were both pre-shaded and trated with a dark wash. Personally I'd miss the wash out on light seats.

The only other thing I can think of is to mask the lines with thin tape, and spray with Halford filler primer, or Mr.Surfacer, which is a kind of filler primer for models. When you remove the tape you'll have a fair build-up of paint at each side.
