Yamaha AV amp with subwoofer

I had this issue on my yamaha amp. You need to check a few things.
One - go into the set up and make sure that in all modes the speaker configuration includes the sub and not just "fronts".
Two - go into the setup and force the front speakers to small. The "large" setting on my amp is for speakers with a bass cone of >180mm so in theory can go to the lower frequencies without a sub.
The thing i did, which removes ALL of these issues and prevents the amp doing any splitting is to remove the sub from all speaker sound profiles and hook it up in a Hi-Level arrangement. This way the sub sees everything that the front speakers get and allow it to negotiate it with it's own on board dedicated crossover.
This (imo) is the best way to do it and once you've set up the crossover point correctly as per the instructions (to the letter) then you will have a better arrangement.

I have a similar setup (Yamaha AV3030 and a BK Monolith + and had to do a few things to make it work.)
As above, check the amp speaker configurations as having your fronts set to 'Large' will send all frequencies to the fronts. Setting the front speakers to small sets the crossover frequency to 80hz (you can change this if need be) so that the low rumbly stuff gets pointed at the sub.
Have you tried using an RCA cable? If you have one, run it from the Preout (Front) 1 socket on the amp (it has a red socket below it that says subwoofer) to the 'Left' Low Level Unbalanced socket at the Sub end
Failing that, have a look at -

I checked your amp and it looks pretty similar to mine, so the speaker config and using the correct output on the Yamaha amp with an RCA should do the trick and start you off. I like to think I know what I'm doing, but it took a few attempts to get any noise out of the sub, I even used the wrong socket on the AV Receiver!!

I like to think I know what I'm doing, but it took a few attempts to get any noise out of the sub, I even used the wrong socket on the AV Receiver!!

Yes, I changed the setting to small speakers and the subwoofer works in all settings except pure direct annoyingly.
I always thought that these amps would include sub out on PD which older amps (like my old 750SE) didn't.

Very happy with the set up and looking forward to watching The Pacific at some point with this cracking little sub.
