Do replacement ECUs affect recorded miles?

Not in my limited experience, around 12 years ago I was doing some work with a Ford tuning company testing maps and we used to reguarly swap ECU's on the car and it made no difference to the mileage shown on the dash.
More modern cars will store the mileage of a car in a number of places as newer cars have a number of control modules all recording the mileage but it's unlikely that would affect what is displayed on the dash clocks and it usually requires more specialist diagnostic equipment to get those mileage readings.

They can and do when it comes to second hand ECU from scrapyards. The clocks go with the ECU. Often you need to change other components such as the BCM.
Some cars will refuse to start if you mismatch the clocks and ECU. Some are married to the car and need to be unmarried from the car using tech 2 or similar.
Changing the clocks and ECU from a scrappy (plus other components) is a typical repair where the ECU has failed.
