2012 Audi A6 C7 battery changed now won't start

Morning All,
Went out to a mate of mine this morning who's A6 C7 (2012) cut out due to a low battery (well that was the message he had) and after changing the battery it won't start.
It had a lumpy idle issue yesterday (3.0 tdi 245) so I read the codes on my Autel for him, which reeled off a list of codes, none particularly helpful.
The car cranks, but won't fire. I tried to go through the procedure to tell the car it has had a new battery, and it wouldn't connect. . We hooked up a spare 12v battery to maintain power to the car during the changing (I whipped the battery out of my E34!).
I must be honest, I'm completely stumped. He's currently sat at the side of the road, but if there's anything that I've missed, any pointers would be gratefully appreciated!!
