Time, patience and nothing more technical than some engieers marking blue or red lead oxide .... Any kind of paste could be used at a stretch I guess.
"Lead" up the face of the manifold, and trial fit it to the head to see where the step changes in the shapes occur. From a flow basis, a step change out from the head to the manifold is better than the manifold restricting the head.
Try googling, as there must be some good guides out there with pretty pictures.
Ideally your exhaust flange would be matched to your head before the maifold is constructed, but obviously this is impossible for an off the peg system going onto a modified head.

I use peter burgess for all my head work, if you need some advice it might be worth while mailing him. alternativel;y a die grinder somecarbide burrs and then a small spira band disk work well and remove material easilly and neatly, use the spira band to remove the grinding marks and tidy up the finish.
