If you pull the lever too hard, it can stretch the cable. There is a bit of adjustment in it though, so you might be OK as long as you've not stretched it too much. You should be able to get to the adjustment bolt thing if you look behind the bit of trim in the boot where the lever is - I think the carpet also peels away to reveal a small acces hole.
You might also want to use a bit of WD40 to try and free up the pin too, as it sounds like it's seized up.

I managed to get the roof off with only one rod out, to examine whats going on. The cable works ok. The rod/lever in question does seem to need adjusting, when the lever is right down and the rod is forward as possible there is still a space between the bottom of the lever and the carpet, and it seems to want to go further when the levers at the top to fully retract the rod...i hope your follwoing this!? I've tried to get my spanner in and adjust the nut, there is a nut behind the plate which seems impossible to reach, never mind the one on top! is there an easy way or a knack to adjust this?

Worth a try, stick your head right in the boot to where the handle is hinged if you look carfully you'll find a small bolt that connects to a flat bent piece of steel which eventually connects to the cable. If the piece steel has worked its way off the small bolt the bolt can wedge its self into the handle and will not move, has happened to mine a few times.
