It's 6 years since I've had a Cerbera, but isn't that about the gap it drops when you open the doors (?), so that may be part of the problem.
Also, I read on a thread on here somewhere that the Cerbera motors the glass up for a certain amount of time, not to a stop, when the door is closed again, so if it is very slow, it won't close properly.

The window glass is bolted into two clamps inside the door that run on an s shaped cork screw like cable that moves them up and down as it rotates
These clamps have padding in them to hold the glass in place without scratching it so you should be able to adjust the angle of the clamps and the amount of padding each side of the window to change how close it is to the door side vs. the interior side
I've not had to do this myself but I have taken my doors apart multiple times to fix the wiring and reupholster the door cards so hopefully the above makes sense

Not quite sure what's going on, but your pictures look a bit odd. On mine the rubber is on the door card and the brush is on the other side of the glass on the exterior door panel. From your photos it looks like the rubber and the brush are on the same side of the glass? Might just be the photo angle.

I don't think you can move the glass in or out on that axis. Remember the front and back edges run in tracks - so it's kind of fixed. You can alter the angle on the plane of the glass until it sits correctly when closed, front, top & rear of the glass, but that's about it.
In any case - if it's about stopping water getting in, any water getting past the brush will run out the drain holes in the bottom of the door. Also the inner door panel has a "floor" that wraps around under the door and hence below the bottom of the main door seal - so it's extremely unlikely that water getting past the brush will get into the car.
It's more likely to be the main door seal around the door frame. Water can run down the front edge of the glass and door seal and get between the seal and the body panel. When the seal goes vertical at the front of the door (where it hinges) the water between the seal and the panel can transfer to the inside of the panel and run out at the bottom - soaking the carpet. Take the main seal off, apply silicone to the outside edge of the panel and then stick the seal back on. This should help with water ingress from the door.
However - there are multiple water entry points on the Cerb. If you ever find them all and fix it completely you're a better man than me.

Yes that makes sense but just checked mine compared to your pic and think its the same, seal is mounted inside and brush is mounted to the door, as for leaks I got myself a smoke machine what a godsend that is I've bunged up 6 leaks under the bonnet and both side repeaters lol, it was like a cullinder but they are all sealed up now and no smoke so next rain we have ill be checking, the reason behind the window is that the upholstery on the door was damp the other day when we had a massive rain storm, the water ingress was never from the door seals as it was always in the footwear but non of the side carpet was wet if that makes sense ?? It was the wet door card that got me thinking the window buddy
