I have an Xbox One S which my kids use when they stay. They live with my ex-wife and have asked for an Xbox Series S for Christmas at their house. Could they use my account and therefore get access to my games as long as I'm not signed in on my Xbox at the same time? And if they play say Minecraft or Skyrim at their house on my account, do those save games transfer to my Xbox automatically?

Yes, AFAIK as long as you are online, your saves are stored in the cloud, and sync between consoles.

Am I right in thinking that your kids can have their own account, with you having yours, and they can still access your games by using the game share feature? You can share your games with one other account. They can also share their games with you, or they can share their games with a friend. Either way, you can each have your own accounts with one of you sharing your games with another.

Set up "family" accounts for your children. Then designate the Xbox at your ex's house as the "home" Xbox. Your kids will be able to sign into their own accounts at both houses. Make sure you password protect your own account.

When my son plays on his xbox I can't play online on mine. Is there a way around that? or do we have to have two subscriptions?

They also need to have their own account (IE not signing in with your account)
