I can't say that I have ever heard of this before.
I have disconnected and reconnected the battery loads of times when doing work on my S3 and never had a problem.
I would guess that if it was possible to blow the ECU when changing a battery you would have to do it with the ignition on as you connect the battery, as far as I'm aware without the ignition being on there is no power going to the ECU making it very difficult for it to blow up.
I think I would get a second opinion if I was you ...

Sorry, missed this before...
As above, I have never heard of this with the Ford unit - I have disconnected and reconnected the battery loads of times in the "S", and before that, on a Granada (same engine and ECU) that I owned for 5 years. Never had any problem. Maybe I've just been lucky...
