Engine flat spots

Test drove Selmers wedge today, was impressed (thanks Selmer) but engine has flat spots at 3500 rpm and 4500 rpm. I know the engine is a new 4.6 unit from V8 Developments but the injection system is the original 3.5 flapper unit. Anyone know what the problem could be (any suggestions accepted)?
