Help Needed - Chim Flat Battery

Hello,
Need your help quite urgently. Following my pothole incident I reported on here earlier, Offords removed my immobiliser unit to send away to be repaired. When I picked the car up on Tuesday (They said it was OK to drive until it comes back - the car will still alarm and lock) the car was a little hard to start (turned over slowly then fired) but I thought nothing of it and took it for a long run out. Came to start it today and the battery is stone dead, allowing me just to get in the door.
Firstly, what could cause this to happen to what was an A1 condition battery? Nothing has been left on as I checked this thoroughly. Is it possible that the bypass required to remove the immobiliser is somehow draining the battery? If so does anyone know how?
Its currently stuck in my garage making working on it very tight indeed.
Is it possible to connect a charger to the battery with it still in the car or have I got to remove it first of all?
Also, do I need to disconnect the ECU etc before charging or is it OK to leave it on?

AA bloke boost charged my Griff battery (passenger footwell, same as Chim?)without having to move it. It`s a confined space alright but the terminals aren`t out of reach. Didn`t unplug anything. This may be wrong though.
He followed me home while the booster was still attached and sat in my footwell but I felt it would be bad form to disappear off and nick the booster, a handy bit of kit for a TVR owner!

Unfortunately the batterys don't like being completely flattened and this can cause problems like not holding a charge. If you get the AA man out, you can get him to check the alternator and co. to see if they are charging the battery. If they aren't then its probably the fuse. If they are then you need a new battery. Bummer eh?
It'll cost around £75 for a new one. They are fairly easy to fit, do a search as there are a few useful posts on the Chimaera forum.

Thanks for your replies chaps. Managed to get the battery out into the footwell and disconnected it fully, it's now on overnight charge.
Absolute b*tch of a job when your cars stuck in a single garage with only a foot or so between the wall and the passenger side. Took a while but managed to somehow undo the battery box bolts and squeeze in to get it out.
I'm going to drive to Offords tomorrow (hopefully they'll be open) and get them to check the 100A fuse, though the car was fine when I last drove it on Weds! The battery has drained completely between then and this morning whilst having been stood still in the garage. The 100A fuse wouldn't cause it to drain would it? Only for it not to charge?
Am I likely to experience any problems when I re-connect the battery? I've heard horror stories about the alarm going haywire when this has been done, is this true and how do I stop it happening?

My alarm got stuck in a loop when the battery was charged from dead flat and no amount of blipping/opening doors/messing about got it to buck it`s ideas up, but AA man did something I didn`t see at the battery to correct it. I have replaced the battery since and just hooked it up with care as normal and everything is fine. Simply removing and re-connecting a battery lead might cure any problems.
