My Peugeot 308 went in for its MOT during the week, it passed but one of the advisories was discs pitted etc and pads worn thin on the front and rear. Just whipped a rear wheel off and the discs look in a very rough state and pads only have about 3mm on them! I'm not complaining but I'm surprised the tester psssed them! We're they just being generous or is this really the condition they can be in and still acceptable?

They will still provide acceptable braking. MoT testers can't remove the wheels so they do the best they can looking at brakes, obviously a better check can be made with the wheels off.
If the pads have 3mm left, I'd say that's at the recommended minimum to change (but to be sure, check the spec for the car) and if the discs are thin/have a big lip, then measure the thickness at a few different places and compare to specification. On your pics, the area outside of the contact area with the pad is unusually large - check that all the pad is contacting 100%, and that the right pads/calipers/carriers/discs are fitted. I suspect the pad is breaking apart.

So long as your brakes achieved required efficiency on the rolling road you're well on the way to a pass. How visible are those rear discs when the wheels are on the car? It's usually impossible to see the inner face of the disc and the outer can be well hidden by wheel trims etc.
"Brake disc or drum significantly and obviously worn"? I guess that's down to the tester's judgment and rear discs are often pretty scaggy. Pads, where they can be seen, have a 1.5mm limit and/or down to the wear indicator..
MOT is only an instant check on the day. It's no assurance that the car is good for another x months or for y miles.

As long as the braking efficiency is OK (deceleration performance, and evenness), it will be a pass. It will appear on MOT as:
Monitor and repair if necessary (advisories):
Nearside Front Brake disc worn, pitted or scored, but not seriously weakened (1.1.14 (a) (ii))
