Guide coat... err guidance

I'm sad to say I've never understood the next step after a guide coat - can someone explain?...... My query is If I apply a guide coat and do a rub-down any 'low bits' will show up in the guide coat colour. This part I understand, but what next? If filling is required is this applied on top of the guide coat? If so it relies on the adhesion of paint to panel, then filler to paint. If the idea is to take the guide coat off before applying the filler (so it adheres to the panel) then I'm left with being unable to see the low bits again.

I use the 3M one. Never had any problems leaving it on & filling over or priming but you always blow over with an airline to remove any loose dust.
