Our 2016 Audi TT cab leaked. Like a bucket of water emptied inside type of leaking. I had to take the driver's seat out and pull/cut out all the sound insulation that was like a huge wet sponge, dry it indoors and put it all back. Despite clearing all the roof drain holes a week later it was wet again. So it sits with a cover over while it rains and does not get used much.
I have that lovely musty smell inside the car, its not too bad and maybe I've just become super sensitive to it but for me its not a good kind of fragrant.
Is it just the last bit of drying out/damp in it that causes the smell and it'll go once total dry or is there something else causing it?

Worth taking the door panels off & checking that the plastic sheets stuck to the metal of the door frame are present, intact & properly sealed to the frame.
If not water can enter the door via the waist seals, drip onto the back of the door panel & run down that & into the car.
The plastic sheets keep the water inside the door so it can run down & exit via the drain holes in the bottom of the door.

My last car had an untraceable water leak but it didn't smell. Like you I dried it all out but then kept a cover on it. A mains dehumidifier would of course be better but you'd have to get a cable in, and you might not like the idea of a mains appliance running in your car all the time.
If you haven't found and fixed the leak it will just happen all over again
