I've noticed our trusty Dacia has rust spots on the bonnet, but they are on top of the paint. I presume they are from someone angle grinding near the car (wasn't me, honestly!).

What's the best way to remove them, as I suspect anything I try will scratch the rest of the paint?

I'd be trying some of that awful-smelling fallout remover that gets used on alloy wheels.

Autosmart red 7 is brilliant bit of kit for this
look on e bay for it

https://www.ebay.co.uk/itm/820022926504?_skw=autos...

dilute it 50/50 with water once the paintwork turns red wash it off don't let it dry

Then use a clay bar but use a small bit then chuck it away and use a new piece keep the paintwork wet with a mix of car shampoo and water
Do a small section at a time

Otherwise the clay picks up the filings and will scratch the paintwork

There are a lot off fallout removers available, Bilt Hamber korrosol is very good too but they all do a similar job.
Autoglym magma if you want it quickly is sold at Halfords.
