Setting aside the state capitalist trends of the later Soviet Union, I would say the biggest theoretical problem is the labour theory of value - insisting that the only real economic value comes from the workers ignores trade as a wealth-generating activity.

If you don't understand how value is really generated within an economic system, and then try to centrally manage a real-world economy based on this fundamentally flawed model, you're bound to come a cropper. which is what happened, of course.
