As standard the Elise came with a Lucas 5AS immobiliser. Elise's up to chassis number 1947 had the option of a Cobra Goldline 6019HF system and cars beyond this had an option of the Cobra 6422 system. This latter device is Thatcham category 1 approved.
If your alarm key fob fails to operate you can try the following. It will solve the problem where the fob and alarm are out of syncronisation. Press both the fey fob buttons at the same time till the led goes out, then press the large button until the car indicators flash.

I have the same problem with my S1 except the rubber bit that joins the fob to a keyring is bust on both of them. Ebay have loads of replacement fobs for not a lot of cash. Was just going to get a couple and swap the rubber onto mine. I see no reason why you couldn't swap internals over or just reprogram the new ones.
