If he was racist he wouldn't even have mentioned anything.

The fact he said what he did would be an indication that he hasn't even considered it might be a comment applicable to you personally.

Or he's subtly recruiting potential suicide bombers.

I'd take the remark to mean 'the references are purely a security measure to confirm you are who you say you are so don't worry about it.'

Don't worry OP, when I went for a job I needed references going back 5 years to get clearances to work at the airport.

There was also a light hearted mention of 'it's just to make sure you aren't going to blow a plane up'

Provided you are signing on, then no bother.
If you have more than 3 weeks(I think) where you cannot be accounted for, you are unlikely to get clearance.
