Sickness record and new job

I had a bit of a complicated job application process recently.
I've been at my current employer since September 09. An internal post was advertised for an area I really wanted to work in. I applied, got an interview and subsequently was offered a job. Now the job they offered me was a more senior post than the one I actually applied for and although it still meant working within the hospital, I would be employed by the university. Because of this I have had to fill out new application forms etc for the university despite already being interviewed.
Now, just before I was supposed to be interviewed in November I was taken ill and had to rearrange it as I was in hospital. As such the interview panel were aware of my situation. I have been off sick for about 9 weeks but shouldn't be anything that is recurring as therefore affect my work in the new job. However, I know that in the emails to my referee's, the university wanted comments on my sickness. Now at the beginning of my illness I was sent home sick as I had a raging temperature. I came back to work (still unwell) as I hate being off sick and hoped I'd get better but then got worse. As such it looks like I've had several 'episodes' and a total of 2 months off since September. On paper that doesn't look good, but is there anything I can do in my defence if they turn around and say no to me. I really have my heard set on this job now.

I've read this through a couple of times but still don't quite get it. You've been interviewed and offered a job that you have accepted, but now you have to go through the interview process again? So the people who offered you the job first weren't really in a position to do so, in other words the job wasn't in their gift?In the post above you've detailed two episodes of illness, not several. You were ill, went home, came back to work too soon, then off ill until you were actually cured. To say that that is several episodes is confusing.
I think that you need to write them a clear, and short, explanation of what happened and hope for the best, unless there is someone who can speak on your behalf?

I've had to fill the university forms in as a "formality" but it is the university recruitment who are asking for the references and sick pay, not the board that interviewed me, and therefore understand my situation.
As for the episodes, I've now been told that if you're off sick, you should take at least 3 days as if you come back too soon and go off again then it counts as separate episodes. Hardly rewards those who try and work as much as they can though.

Starting in Sept '09 and by now you've had 2 months off sick does look bad on paper but as long as you have all the details to back it up I reckon it will be ok. Just be completely honest and say you came back to work as you felt able to cope but subsequently could so had to go back on the sick. I'm assuming to have two months off it must have been a very serious illness so you shouldn't have any problem getting an employer to understand the situation. If you started in Sept '09 could you not give details of previous employers whop can give references regarding your absences?
