I've had an E30 M3 EVO11....E46 M3.....E46 M3 CSL.....Without wanting to upset E36 M3 owners there is one missing.....Never moved me like the others even though it is a great car but one that will not go the same way as the E30 money wise.....As above the only M3 other than the E30 i believe will be worth a shed load later is the M3 CSL...Best car I've ever owned and I wish I never had to seell her...
I sold my E30 M3 in 1996 for 12k with 24k on the clock....My very car came up for sale last year on Pistonheads with 99k on the clock for 30k...Argggggggggggggg.....If only I had keeped her as well.

16,000 E30 M3s
42,000 E36 M3s (of all flavours)
84,000 E46 M3s (or all flavours)
1,400 E46 M3 CSL
Coupled with the age of the E30, plus many were used in racing, means their number on the road is now low. Plus it's the only "M" (other than the 1) that was designed and built for motorsport.
So only the CSL is likely to appreciate any time soon. There are a few limited edition versions of the E36 that will be of interest to collectors but they aren't going to increase in general, as they don't have the halo-effect of the E30. Which is probably a good thing if you are looking to buy as they represent cracking value at the moment. But don't expect to get rich.

I'd obviously be biased but decent E36s are getting quite rare these days. Hopefully the prices of decent ones will at least stay firm.
Unfortunately I think the E46 is a little over-loved by the chav element at the moment, the E36 has gone through this phase and come out the other side!

I think a good example or a GT will creep up a bit over the next few years but don't see them going as crazy as the E30's, lots more built although there doesn't seam to be ll that many for sale anymore, I guess lots have been crashed, raced or broken for parts
As others have said the CSL will IMHO be the M3 which will follow the E30 in terms of appreciating
