New Happy owner of 2005 E46 M3 Convertible, Few questions

Hi finaly Got my 2005 E46M3 this week, thanks for all the advice picked from previous posts, it wss amazingly helpful.
I have a few specific questions I hope someone could help me with.
I have noticed after taking the roof down , the single square openings at the rear on each side dont seem to have covers on them, only visible when the roof is down, is this normal as it looks a little messy and cant imagine would be clever if water got inside the system, if not can I get replacements and how would they have attached ?
I'm Really pleased with the Car, it's due an Inspection 2 in 4000 miles and seesm to run like a dream , having driven a few in not so good condition. However when I've been on a good drive and stop let the engine run for a few mins then turn off the ignition, I get a slight rattle from the engine only for 1-2 seconds is this Normal ??
Lastly sorry to go on but, I dont have an M3 badge on the rear the previous owner who had from new had it de-badged at production , so he told me, is this an option they offer and can I get one added or is it a good idea to keep it un-recognisabale at 1st glane "All be it if your to blind to see the 4 pipes !! "

I have the hard top on mine at the moment so can't tell but I do remember that there were covers on mine so this doesn't seem right.
I've just had mine remapped this morning as well and the drive is great. Omly about 20bhp and same in torque but much smoother and a bit of low end torque. They're great cars.

Which one did you get in the end, any pictures?
I believe the square openings you refer to exposure the sockets to receive the hard top spikes. They are simply small plastic inserts which slide in from the front of the tray which closes over the roof when it's stowed. Should be available from BMW dealerships (or fleabay). The fact that they're missing probably indicates that that the car once had a hard top that was witheld from the sale. I did the same thing when I sold my E36 then sold the hardtop on fleabay for £600+. It wouldn't have added that much value to the car if I had included it in the sale of the car.
Can't comment on the rattle, mine doesn't appear to do it.
M3 badge a matter of personal preference - as you said, the 4 tail pipes make it fairly obvious anyway, as does the bonnet bulge, the vent in each front wing and the flared wheel arches.

I went for a Manual in the end after I found a really nice low mileage 2005/05 34K private sale, pretty much spotless inside & out. Not many extra's no HK, or satnav, but to be honest I was more interested in the Condition and this had only had 1 owner, no warranty left on it but it had been serviced and the same BMW® dealer from new. Although does need an inspection 2 service in 4000 miles. Not aware it had a Hardtop, but maybe he sold that on ebay.
Had chance to give It , it's 1st clean this morning, comes up like a dream although it's black so took some serious elbow grease. I've got the 19" twin spoke wheels , which didnt polish up as well as I'd hoped so may need to get them re-con'd when I have some more cash no scrapes at all just look a little dull , but still cant stop looking at it, dont think I'll ever stop enjoying that
