I've seen a few M3's up for sale now with either SMG or SMG II in the title? Is there a difference then?

Quite a noticable difference:

If you go for an SMG box, you'll get an E36 thrown in.

If you go for an SMG II box, you'll get an E46.

SMG1 = bad system to avoid
SMG2 = generally a reliable system much improved over smg1

The sequential boxes have had different generations.

E36 M3 - SMG
E46 M3 - SMG II
E60 M5/M6 - SMG III
E92 M3 - DCT
