With the windows its fairly idiot-proof, just check an even gap alround and the welds on the openers and the frame line up.
When pulling the door closed make sure the rubber gasket is contacting the same amount of door panel and all gaps are equal. There should be a very small amount of pull needed to close the door, this ensures the the gaskets are forming a seal and will ease slightly after use.
Unless they're contract/economy range they should operate smoothly.

Make sure that the gaps between the frames & the walls are properly sealed — inside & out. Also that the windows/doors fit snugly in the frames.
Our new back door was bowed (yes, really) & had to be replaced & we also had draughts due to inadequate sealing.
Other draughts were caused by windows not sitting correctly in the frames. A business card is useful to check this — if you push it between the window & the frame, it should stay there!
